Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. 1 Evidence-based policy requires researchers to provide the answers to ecological questions that are of interest to policy makers. To find out what those questions are in the UK, representatives from 28 organizations involved in policy, together with scientists from 10 academic institutions, were asked to generate a list of questions from their organizations. 2 During a 2-day workshop the initial list of 1003 questions generated from consulting at least 654 policy makers and academics was used as a basis for (...) generating a short list of 100 questions of significant policy relevance. Short-listing was decided on the basis of the preferences of the representatives from the policy-led organizations. 3 The areas covered included most major issues of environmental concern in the UK, including agriculture, marine fisheries, climate change, ecosystem function and land management. 4 The most striking outcome was the preference for general questions rather than narrow ones. The reason is that policy is driven by broad issues rather than specific ones. In contrast, scientists are frequently best equipped to answer specific questions. This means that it may be necessary to extract the underpinning specific question before researchers can proceed. 5 Synthesis and applications. Greater communication between policy makers and scientists is required in order to ensure that applied ecologists are dealing with issues in a way that can feed into policy. It is particularly important that applied ecologists emphasize the generic value of their work wherever possible. (shrink)

When people are performing a task, it is hard to know whether they are about to make a mistake. Klaproth, Halbrügge, Krol, Vernaleken, Zander, and Russwinkel address this by recording EEG signals while people are performing a flight control task, and show that by examining the EEG signal they can determine when people failed to notice particular stimuli, which could lead to better assistive tools.

Homegardens are traditional food systems that have been adapted over generations to fit local cultural and ecological conditions. They provide a year-round diversity of nutritious foods for smallholder farming communities in many regions of the tropics and subtropics. In southwestern Uganda, homegardens are the primary source of food, providing a diverse diet for rural marginalized poor. However, national agricultural development plans as well as economic and social pressures threaten the functioning of these homegardens. The implications of these threats are difficult (...) to evaluate, because the structure and functions of the homegardens are not well understood. The aim of the study was to identify patterns and influencing factors in the diversity of homegardens by documenting the floristic diversity and its interactions with spatial, environmental and socio-economic factors. A geographically and socially focused assessment of floristic diversity in 102 randomly selected homegardens in three districts of southwest Uganda was conducted along a deforestation gradient following a human ecology conceptual framework and testing multiple quantitative hypotheses regarding the above mentioned factors. A merged mixed-method approach was followed to provide context and feedback regarding quantitative findings. Results show a high total richness of 209 crop species dominated by food species, which constituted 96 percent of individuals and 44 percent of all species. Forest-edge homegardens maintained higher plant diversity compared to homegardens in deforested areas and near degraded wetlands. Multiple linear regression models indicated elevation, location, homegarden size, distance to market, additional land ownership and livestock ownership as significant predictors of crop diversity. Cluster analysis of species densities revealed four garden types: ‘diverse tree gardens’, ‘small forest-edge gardens’, ‘large, old, species-rich gardens’, and ‘large, annual-dominated herb gardens’, with 98% correct classification. Location, elevation, and garden size were also important determinants in the cluster assignment. We conclude that the diversity of the studied homegardens may be changing as part of adaptive traditional practices and in response to external drivers. The identified patterns illustrate the importance of homegardens for rural livelihoods and may offer some ways to support farmers to maintain these systems as relevant mechanisms for development in Uganda. This volume has 41 chapters written to honor the 100th birthday of Mario Bunge. It celebrates the work of this influential Argentine/Canadian physicist and philosopher. Contributions show the value of Bunge’s science-informed philosophy and his systematic approach to philosophical problems. Bunge argues for the unity of knowledge. In his eyes, science and philosophy constitute a fruitful and necessary partnership. Because no single person or group holds knowledge about all aspects of research, mechanisms are needed to support knowledge exchange and engagement. Expertise in the research setting necessarily includes scientific and methodological expertise, but also expertise gained through the experience of participating in research and/or being a recipient of research outcomes. Engagement is, by its nature, reciprocal and relational: the process of engaging research participants, patients, citizens and others brings them closer to the research but also brings the research closer (...) to them. When translating research into practice, engaging the public and other stakeholders is explicitly intended to make the outcomes of translation relevant to its constituency of users. In practice, engagement faces numerous challenges and is often time-consuming, expensive and ‘thorny’ work. We explore the epistemic and ontological considerations and implications of four common critiques of engagement methodologies that contest: representativeness, communication and articulation, impacts and outcome, and democracy. The ECOUTER methodology addresses problems of representation and epistemic foundationalism using a methodology that asks, “How could it be otherwise?” ECOUTER affords the possibility of engagement where spatial and temporal constraints are present, relying on saturation as a method of ‘keeping open’ the possible considerations that might emerge and including reflexive use of qualitative analytic methods. This paper describes the ECOUTER process, focusing on one worked example and detailing lessons learned from four other pilots. ECOUTER uses mind-mapping techniques to ‘open up’ engagement, iteratively and organically. ECOUTER aims to balance the breadth, accessibility and user-determination of the scope of engagement. An ECOUTER exercise comprises four stages: engagement and knowledge exchange; analysis of mindmap contributions; development of a conceptual schema ; and feedback, refinement and development of recommendations. ECOUTER refuses fixed truths but also refuses a fixed nature. Its promise lies in its flexibility, adaptability and openness. Witnessed Gödel logics are based on the interpretation of () by minimum instead of supremum . Witnessed Gödel logics appear for many practical purposes more suited than usual Gödel logics as the occurrence of proper infima/suprema is practically irrelevant. In this note we characterize witnessed Gödel logics with absoluteness operator w.r.t. witnessed Gödel logics using a uniform translation.

Axiom weakening is a novel technique that allows for fine-grained repair of inconsistent ontologies. In a multi-agent setting, integrating ontologies corresponding to multiple agents may lead to inconsistencies. Such inconsistencies can be resolved after the integrated ontology has been built, or their generation can be prevented during ontology generation. We implement and compare these two approaches. First, we study how to repair an inconsistent ontology resulting from a voting-based aggregation of views of heterogeneous agents. Second, we prevent the generation of (...) inconsistencies by letting the agents engage in a turn-based rational protocol about the axioms to be added to the integrated ontology. We instantiate the two approaches using real-world ontologies and compare them by measuring the levels of satisfaction of the agents w.r.t. the ontology obtained by the two procedures. (shrink)

Only those whose work and interests have led them to notice it, will have realised, in all probability, the remarkable extent to which the term organization has gained currency, or acquired new and special emphasis, throughout the entire range of scientific and sociological literature during the last ten or twenty years.In biology and bio-chemistry organization has been discussed or used as a technical term, mostly since 1930 by at least thirty well-known authors; amongst the more prominent are Huxley, Wilson, Woodger, (...) Cannon, Waddington, McDougall, Needham, Block, Hopkins and Sherrington. Under this magic term some authors refer to the physico-chemical nature of the cell or cytoplasm, and usually with special reference to selective or directive catalysis; others to the general constitution or structure of the organism and almost indistinguishable from general morphology and physiology; others to embryological development as such ; others more especially to “relations” between cells, organs and structural parts, often in an abstract sense; others refer more particularly to a hypothetical integrating and/or co-ordinating factor : a few refer to re-constitution from dissociated cells as observed in experiments with Sponges and Hydroids. Eric Olsen argues from the fact that we once existed as fetal individuals to the conclusion that the Standard View of personal identity is mistaken. I shall establish that a similar argument focusing upon dead people opposes Olson’s favored Biological View of personal identity.

Until fairly recently a common way of doing history of science was to pick up an important strand of contemporary scientific thought and to trace its origin back to the philosophical tangle of the scientific revolution. This approach conveniently by-passed the breakdowns of once useful and pervasive theories, and neglected the long intellectual journeys along devious routes. History of science read like a success story; the pioneers who failed were neither dismissed nor excused; they were simply ignored. The historian knew (...) what he was hunting for and he was careful to limit his search to areas where his quarry was sure to be found. This method, which has been dubbed the precursor-view, stands in contrast—albeit, not in opposition—to the contextual method, which aims at a better understanding of the actual thought-processes of the early scientists. On this second view, history of science must not only account for present theories in the light of past developments, it must also assess old theories in terms of the scientist's conceptual framework, and judge them against the background of the world picture of his age. This may lead the historian down the blind alleys of the past, chasing spurious attempts at explaining the nature of physical reality, but it can clear the ground for a less anachronistic interpretation of the emergence of modern science and the actual process of discovery. History of science acts as a winnowing fork, but we cannot suppose that the discoverer himself always separated the wheat from the chaff, and we must be ever wary of equating the dream with the task.
